Identifying T Cells in Brain Cancer
A hands-on spatial biology workshop built around a real human glioblastoma dataset. Read the tumour map, test four spatial hypotheses, and produce a research-grade conclusion.
Sana Noor · Computational Biologist · Founder, Genetic Codon
What you will learn
- Understand T-cell biology, immunotherapy, and hot, excluded, and cold tumours.
- Open and assess 10x Genomics Xenium transcripts, cells, boundaries, count matrices, and images.
- Run cell segmentation, spatial quality control, clustering, and cell-type annotation.
- Define a reproducible tumour border and test four spatial hypotheses with appropriate controls.
- Interpret T-cell states, tissue neighbourhoods, and robustness checks.
Workshop deliverables
- A completed, annotated analysis notebook
- A verdict table for four spatial hypotheses
- A short written conclusion on where T cells sit in the tumour
Two-day structure
Day 1 · Reading the tumour map
Immunology and immunotherapy, Xenium files, transcript quality, cell segmentation, clustering, marker-based annotation, and a labelled map of the tumour.
Day 2 · Testing the hypotheses
Tumour-border definition, distance-based analysis, fair null models, cell-cell contacts, T-cell states, neighbourhoods, verdicts, and robustness checks.
